Look for any additional files for the mods you're using related to Alternate Start on Nexus or where ever you downloaded the mod. The two mods I know of that have patches for Alternate Start are Cutting Room Floor and 3dnpc which is actually called Interesting NPCs. The other part of the problem may be related to a missing patch for Alternate Start. Anytime you add or remove a mod that adds animation, you need to run the utility.
